With the wide application of research in the cause of scientific research in China,it also produced a number of practical problems. The research budget management system as an important part of subject system must be reformed. Based on the analysis of national scientific research management system reform process,this article explores the problems existing in the management system of scientific research funds. The effectiveness of the four elements of management subject system of funds is evaluated through mathematical model of BP neural network. The direction of reform of management system of scientific research funds is proposed.
