demo/annotateRepeats.R contains the code used to generate repeat expression heatmaps (though on a different set of samples!) for the EISAI clinical trial followup analysis. In short, no organized, sustained transcription of repeats was observed in recovery bone marrows, neither in DAC-primed nor overall (AML-subtype-specific repeat mobilization, as previously observed by Down and others, was not analyzed specifically).
