Wedescribe twonovel methods forpredicting pro- tein interactions, using onlythetopology ofanobserved protein interaction network. Thefirst methodsearches theprotein interaction network fordefective cliques (i.e. nearly complete complexes ofpairwise interacting proteins), andpredicts the interactions thatcomplete them.Thesecond methodcomputes thediffusion distance between eachpairofproteins andthen infers an interaction whensuchdistance isbelowa given threshold. We showthatbothmethods haveagoodpredictive performance andcompare their results.
